I think it's a forcefield. I can't pinpoint the exact clip, but I remember seeing an external view of a ship entering a docking bay, and there being a visual effect indicating it was passing through a barrier of energy.

I love the docking area of that most recent picture. Especially that upper shelf of (presumably S-sized) landing pads along the back. There's even a ship sitting on pad 17 (you can see it between the 16 and 17).
Edit: Gotta say, just the idea of hanging out on that upper level and watching the M-sized docks from above as ships come and go is fairly appealing.
Edit 2.0: I'm also wondering if those vertical pipes are actually elevators. They appear to open up on the 2nd level and there's even an orange hologram near the bottom (you can see it just above the big X, it looks like 3 people standing side-by-side inside a box).
Edit the Third: The more I look at them, the more I believe those pipes in the back are elevators. At the very top you can see that the right side appears to have an elevator car in it and the left side is empty, which I would presume is at the bottom.
Edit Scrolls IV: Possibly a moving walkway as well...?

I think the devs already said the main races are divided into (opposing) factions. The moçre I look the less I understand why upper and lower level's number aren't the same… is it submiting that there are lower land pads we actually Don't see on this pic?

Remember, that symbol may have portrayed Argon Prime, but more importantly it was the symbol of the Argon Federation. Power. Stability. The gates falling lead to the divergent evolution of factions throughout the galaxy. Major capitals of the Old Federation such as Argon Prime and Omicron Lyrae probably kept the original symbol (which is why they share the same symbol even though we've already been told they haven't reconnected yet) while other places may have modified it to represent the fact that while they were still Argon, they were now their own people with their own way of life. Creating a new but similar symbol is a surprisingly good morale booster. You see this kind of divergence in real life too.
We may in the future see another Argon faction that has a completely new symbol, which has cast aside the Federation and sees it as a relic of the past, something that it is glad to be rid of.

I don't think it would be giving away too much to say that I spent some time doing exactly this yesterday. It was indeed enjoyable; I particularly liked the warning lights that started flashing before an arriving ship was even visible, giving me a chance to look out for it. The lower level numbers are indeed interesting. I haven't been able to work out what they could be for (if anything). It appears to me that it's significantly larger than the roof-less platforms we've seen. A lot more M and S sized docks. I'd guess that there's another shelf of S-sized docks to the left of the camera (I would guess that it's split 9 and 9).
