So, one of my freighters just disappeared. There is no log of it being destroyed, I received no report, nothing. One second it was running silica and i looked a half hour later and the ship is gone. It was my only ship with a jumpdrive.
I'm trying to go back through save games to see if I can narrow it down, but right now its definitely MIA.
My trader just vanished....

I had a group of bombers disappear, course I didn't realise it until I went looking for them several game days later. However they were docked at a station, which at somepoint vanished or got destroyed but no message/warning were ever recieved. Rather annoying since all were fully loaded and those were my only bombers at the time. They have long since been replaced and make their home at a place that won't vanish on me.

Hello,
I had same issues - there are 4 ways that your ships disappear:
1. Station gets destroyed (or removed from game - no clue why, had 3 mines disappear in ore belt in X3 Reuninon, so i doubt it is anything different in X3:TC) with ships in it -> poof, no warning
2. It gets 1 shotted -> poof, no warning
3. It colides with some other object -> poof, no warning
4. It fights its way until it dies -> you get audi-warning - which, even with subtitles enabled does not show subtitles for; and since my wife is allways watching TV ... 0% chance to hear it; tbh i would prefer a mail with ship + reason and eventually job it was doing, because at 40+ ships, if ship XYZ disappears i doubt it that someone would remember its assignment.
About 1. i am not 100% sure, but 2 and 3 is accurate.
By the way, game is random, so if for some reason your ship got smacked in a sector and you reload the game, there is a pretty big chance that pirates won't spawn again in the same sector (for example).
