X3:R HQ and Complex
Just got my HQ and just wondered - can you link it into a complex? And if so is it a good idea?

Yes. 
To make them sell, you set "Trade with other races" to 'Yes', but then they do not buy at all.
You better read this recent thread.

Headquarters: A pilot working for an HQ has as much storage space reserved at the HQ as his ship can possibly hold. This goes for every single ware. However, since version 3.2.01, the Ware Manager is able to skip this and allocate a separate storage area for every ware.

DWM and CAG is fine. NPC production of some ship building material (Microchips?) might be bit low, but CAG should cover most needs.
But you did initially ask about joining HQ to a Complex. That I have done. A selfsufficient Complex that produces all ship building resources. And one CLS Mk1 Dolphin SF, which delivers all needed wares to the HQ. Needs DWM for proper limits though.
CLS Mk1 (aka Internal Commodity Logistics) is (ship) equivalent of a complex construction kit (but can span to other sectors).
