I do not use PS2/PS3 controllers myself, but from what I have seen they are very similar to my PC Gamepad (a Saitek Dual Analog Gamepad).
My personal recommendations are:-

- Left Stick = Pitch/Yaw
Right Stick = Straff Up+Down/Roll
Left Shoulder buttons = Targetting
Lower Right Shoulder button = Fire Guns
Upper Right Shoulder button = Press to change Missile/Hold to fire Missile (or visa versa)
D-Pad = (default : POV)
Right Button cluster- Upper Button = Brake
Lower Button = Decelerate
Left Button = Accelerate
Right Button = Turbo

I just set up my XBOX 360 (for windows) controller for X3TC and here are my findings:
when you have a button on accelerate/decelerate, you cant use the hold function anymore (then neither will work), at least when i used accelerate on press and turbo on hold. (decelerate on press/brake to stop on hold).
Strafing doesnt work out of the box, you will need a program to let the (right/2nd) thumbstick imitate WASD to strafe.
as for all the other things, here are my buttons. When there are two things noted, the one before the / is press, after is hold:

triggers: roll
shoulder left: change missile/fire missile
shoulder right: fire
left thumb press: break to stop
right thumb press: turbo
dpad up: accalerate
dpad down: decelerate (have yet to test if this works out in combat with the left thumb being the steering, but I bet it will be fine)
dpad left: select previous enemy
dpad right: select next enemy
back (select on ps3 controllers): esc (exit menu and cancel)/sector map
start: pause/universe map
A (bottom button): target nearest enemy/track target
B (right button): match speed to target/show info on target (testing on the former didnt work, yet)
X (left button): jumpdrive/dock(ing computer)
Y (top button): select gun group 1/group 2 (so i can at least have some change of weaponry before grabbing the keyboard)

i used to use a ps2 pad! got a ps3 aswel as my new system! cant get the damn analouge sticks to work! i know the buttons i want but cant get the thing to install properly! use the keyboard to strafe, it goes faster 4 some reason.
i dont like the way the analouge sticks are placed on the xbox controller!
