Is there a way to have ships with 'collect drops', 'deposit inventory' on repeat also be able to sell their cargo and any missiles they've collected?
Additionally, I can't see any way to have a damaged ship go for a repair without ending the 'repeat' order, which is a pain when there's a lot of ships with the command, and you're not sure of their 'collect drops' route to re-establish it afterwards.

You cannot drop off missiles at the HQ like an inventory item. They cannot be placed in regular storage. If you have a maintenance or ship building module, you can deconstruct them into their original components. This has to be ordered manually though, because how will the AI know whether you intentionally want those missiles loaded or not?
I do wish though there were a way to add one time orders like making a manual repair or sale without interrupting the repeat orders.

Sadly there is nothing like "sell all cargo in..." so you would need to create a separate order for every potential cargo, and it would sit there failing each of them in turn until it got to what it picked up.

I am not sure what the exact conditions are, but they do go for repairs at my wharf automatically.

I just end up with my collectors getting their missile storage filled up. And cargo storage filled up too. After that, they stop trying to collect missiles and regular cargo, and just collect inventory items.
Since collecting heavy cargo does make ships more sluggish, it seems to me that the collectors after picking up stray drops of cargo from destroyed freighters might also get more sluggish as they keep picking up stuff. No current way to tell them to collect just inventory and not cargo or missiles. Trying to find a solution to automatically sell or store that cargo or missiles is fraught with complications that does not apply to inventory items. Evening manually selling them without interrupting the repeat orders would require significant interface changes.
This brings to mind a potential source of hidden rep loss. If you have a collector next to a station that was hacked by pirates, djecting cargo, theoretically if they picked up that cargo, it would turn the station hostile to them.
