During the span of the game, the player will eventually be gifted one or two ship that are capable of spoofing its faction allegiance. From memory the yaki ship and the split boa. After acquiring one of those ships (from memory it was the yaki's) the computer started to randomly warn me about my cover being exposed even though I am not piloting said ship. I am piloting a Hypering In the linked save, and cruising gently in Scale Plate Green. But should you load that save and wait one minute or two, the computer should start to warn you about your cover.
That behavior seems to happen specifically around Teladis. For instance it would sometimes happen when I teleport on the ship I parked on the Ministry of Finance shipyard.
I would expect for Betty to not worry too much about cover when I'm piloting a ship that isn't capable of going undercover.
