I found out that mission lockboxes do not show up when you use your LSR.
I had a mission to find a two lockboxes. They showed up in the mission area as '?' and were within 40 km I scanned them using the long range scanner and nothing. No blue or yellow ping or anything. In larger search areas, this makes finding lockboxes virtually impossible.
Is this intended? It makes mission lockboxes almost impossible to find.
I posted this at Reddit as well with the video I took.

Re: Lockboxes not detected by Long Range Scanner (LSR)
With mission-spawned lockboxes, I believe it usually works as follows (if you have mission guidance on).
The orange guidance indicates a sphere volume in which to start to search for the boxes. Only when you get to the sphere will the boxes actually be spawned as they don't exist prior to this stage. If you then LR scan, you will usually get one or more ? targets inside the sphere and also highlighted by mission guidance once detected. You may need to move in the sphere and scan again if this doesn't reveal anything the first time. I'm not sure if you get the usual lockbox ping and circles as well (or if you do I didn't really notice them), since the guidance is doing the job of indicating them.
Is the above not what happens for you?

Re: Lockboxes not detected by Long Range Scanner (LSR)
I have noticed that in the 7.5 patch, these mission boxes became nearly impossible to find.
In this specific instance, here's what happened:
1. The mission area was a small yellow sphere, much smaller than normal.
2. As I approached the mission area (but not entering the yellow sphere) the lockboxes flashed on my map as white question marks (?)
3. I stopped outside the mission area. The ? were visible on my mini-map, and I could click on them, highlighting them on my HUD
4. I oriented myself on the closest ? and did an LSR and full strength
5. The LSR pulse travelled through the ? and did not flash with either blue or yellow rings.
I suggest you see the video in my reddit post as it shows the effects of the LSR (nothing).

Re: Lockboxes not detected by Long Range Scanner (LSR)
It sounds then as if something is indeed wrong and the search sphere is too small - such that the boxes are spawned by your proximity even before you get to the sphere and that might cause further issues downstream with mission guidance progression. As I mentioned above, I'm not sure the LR scan ever did the ping and circles stuff for spawned mission lockboxes as, when the mission goes according to usual plan, the guidance does that job and you don't need them.
If you could link a vanilla save made after taking the mission but before first detecting the boxes then the devs could hopefully take a look at what is going on/wrong.

Re: [DUP][#3327] Lockboxes not detected by Long Range Scanner (LSR)
They have at least 2 saves from me about this issue
Trying to level up Terran faction without doing these missions when missions are usually very sparse does not help either.
Looking at your radar when you move around do you occasionally see a orange dot with a height line?
I suspect these are the lock boxes needed to complete the mission.
Unfortunately I can not see them with video enhancement goggles or a blue ring from long range scan either.
Most of the time these missions in Saturn 2 specifically fail but I now have one in Saturn 1 that is failing and
on a normal range rather than the extra huge range the missions sometimes have.
I have placed an advanced sat at the center point and the area to search is slightly larger
than an advanced sat area but no joy on locating the boxes
