Howdy, first I'll ask if I need to share my DxDiag and whatnot even though this issue doesn't have anything to do with hardware (as far as I know), and seems to be a Steam-related issue instead. If you still want that info, I can provide it.
So, to start, I have decided to switch entirely to using Nexus Mods instead of the Steam Workshop (when possible), as I prefer to manually update my mods rather than rely upon Steam enforcement of updates; but I am facing an issue with some of my mods where, apparently, I don't get a choice.
I have about five mods that I unsubscribed from on the Workshop (and deleted their folders in the Extensions folder) that I then replaced with downloaded versions off the Nexus, which I then manually installed. Upon starting the game up, all five of those mods were now marked as disabled in the Extensions menu, so I re-enabled them and restarted the game. However, upon starting the game up again, all five of those mods were automatically re-subscribed to on the Workshop and the Nexus versions were overwritten by the Workshop versions. I tried again several times and had the same result each time.
I've tried deleting all the Steam cloud files in the Documents folder, ensured Steam had the cloud feature off, and also wiped other cache files such as the pipelines file, but nothing appears to solve this.
I did notice that these mods have what appears to be workshop-like IDs in their content.xml, so perhaps that has something to do with it. For example, Carrier Warp is one of the mods and it has "content id="ws_2885385637"" it's content.xml, and I can only assume that "ws" stands for workshop or the like. So, perhaps this entire issue is being caused by the mod makers formatting their mods that way (even though it was downloaded off the Nexus).
Am I missing something here? Is there anything I can do to resolve this?

a solution that i found to get mods to stop updating/downloading was to...
right click the game and goto properties. next select the workshop tab on the left. (in order for this to work you will need to see something in the list)
if the mod is not in the list, add it via workshop then return to the workshop tab.
next just hit the trash can button on the right of the mod. this will remove it from your subscriptions and wont be downloaded/updated anymore.
i had this problem with some ship mod thing that i didnt notice i clicked on and i struggled to get it to not be in my list as i was playing an unmodded game and didnt want to add mods.
the modding support for this game is ok but still has issues. i would suggest not using mods but you do you fam.

I have sort of resolved this issue by a bit of a workaround.
Steps:
1. Have the workshop install the few mods I absolutely need that aren't present on the Nexus or elsewhere.
2. Cut or move those mods from the Extensions folder to a desktop folder.
3. In the game, I disable the Workshop Downloads option.
4. I unsubscribe from the mods on Steam, and then start and close the game (verifying the Workshop Downloads option is still off and that the game didn't install the mods anyways).
5. I put the mods I placed in the Desktop folder back into the Extensions folder.
6. I install all my other mods from the Nexus manually.
