If you have a fleet of fighters, they will autodock on a ship basis. This means if you have ten Hyperions they will each take a wing of three fighters, and they'll autodock.
On the whole, the fleet should pool docks for fighters that are slower than the fleet if the fleet is moving any great distance, and should wait and dock vulnerable ships in hazard areas. There should also be a right-click 'Dock All Ships' button, which would naturally exclude L-XL resupply docks. This should be done even if our ten Hyperions have thirty fighters in a single wing. This could prefer equal and lower wing structure if you like, only using higher wing structure if there are no lower ranking docks left and higher ranking space.
That Automatic Ship Replacement loses track of duplicate ships, misassigning them, still need fixing; as does materiel reblueprinting and crew. But Automatic Ship Replacement would have less to worry about if there was one wing of fighters that could autodock on a fleet basis.
