In currently at -5 with SCA, but even though I'm in a completely empty sector, they keep somehow warping in (like the Khaak) and destroying my satellites.
Where are they coming from and how do I stop them?

SCA ships spawn at gates AFAIK. They only destroy satellites in a specific area though where their behaviour is different to normal. So I guess you could install gate camps there but it's probably simpler to construct a station with a WSA and some turret defences if you want permanent vision there.

I wish that SCA ships needed to be constructed like other ships. I hate the fact that they can warp into your sector, bypassing defenses at gates.

Do they actually warp in (other than as encounters)? I routinely build in Silent Witness XII for the scrap field and sunlight and I will just put down a gate camp for them. Seems to work. As far as I can tell that's what actually spawns them.

Be careful what you wish for. For example pirate ships came from Teladi shipyards in X3 Reunion or maybe TC. I had a support chain to set up Split Raptors and later on Hyperions with jumpdrive and transporter device. Then I started to set up police like presence in all sectors except xenon. At the last days I had to non stop kill pirate infestations in the remaining systems. My memory fails me which one was. R or TC. There was an option to "respawn pirate bases" set off for me. Both game tried to replenish and balance out the active number of pirates. Perhaps in TC I had to make a huge presence in Seizewell to prevent the endless spawning pirates to escape.
In a way I had a lot more control. Pirates came from the last remaining pirate bases I had my persnal escort Raptor full with artillery cannons. Home for my personal wingmans and defense fighter for the Raptor itself...
If i wanted to make a mess in a sector then restored the respawn pirate bases option and withdraw my military patrol. Few minutes after that it started the show...

They're definitely warping in. I saw one appear out of nowhere right next to one of my advanced satellites in Loomankstrat's last night, shortly before it blew said satellite to smithereens.
Looks like I'll have to put a few laser towers around each one.

SCA harrasment ships spawn works same way as BUC ships - they don't need be built anywhere as they just appear.
Harrasment ships destroy satellites (like BUC S-size ships do in sectors where they operate) and that's extremely annoying as new ships appear instantly when you load the game.
With SCA you can solve the "problem" by starting their terraforming mission and completing 1 of it's subtasks so you get SCA reputation unlocked and can workout better rep.
Or just use patrol fleets or stations which give you visibility to those sectors.

@ BitByte: I thought the 'SCA harassers' continued to attack the player whatever the player's rep with 'mainstream plunderer' SCA - or has that since been fixed? (There's nothing to say so in the changelog). There are a couple of examples of such behaviour reports here and here.

@Alan Phipps - Atleast in my long term game satellites deployed to those new v7.0 sectors (don't have Timelines DLC) were still existing and harrassment ships did not destroy them. I had completed SCA terraforming mission using X4 version 5.10hf3b.
In save which I started in October 2024 I haven't done any terraforming yet so my SCA rep is still locked to -5.
