I've played a while using a custom start where I just picked a different ship and changed nothing else. During this playthrough the PHQ mission does become available after a while, but I was wondering if all the items on the 'story state' part of the custom start will also become available or should I force some of them to be completed?
For example, certain sectors (trying to avoid spoilers) are not available unless related story elements (again, spoilers) are completed. These can be forced complete in the custom start UI to open those secotrs, but will they also become available if I just leave them as default?

Short answer: Yes.
If left as default, you have the ability to do all story missions as they exist in the vanilla game.

You will miss some missions that are only available for specific game starts, but most of them aren’t particularly significant.
