Kingdom End negotiating with the Boron
I have docked at the Boron ship and listened to the conversation between the Paranid and the Boron Royal Steward. Now I have to question 3 characters, The Steward, the Paranid and Nila Ti. I have gone through this several times without a conclusion. is there a specific order that each character should be questioned. I have tried to follow the prompts but they don't seem to make any sense.

If it helps, I think the issue on my playthrough was that one of indicated mission characters was hidden behind (and on the same spot as) another Boron NPC and you often ended up talking to the wrong one. They tended individually to bob up and down a bit, so eventually I was able to talk to the correct one by fine timing and aiming the click at their very top as it appeared.

I did this very recently and, after speaking to each, I got new dialogue options with the Royal Steward. I then had to explore all dialogue options - even the one that slightly offends him - in order to progress things. I explored all available option with each NPC I spoke to. It does seem a little clunky.
I didn't experience the issue Alan reports personally, characters we all standing clear of any other NPC or alone. No issue engaging in conversation.
There is no indication though when you've got all you need from those NPCs, so following all dialogue choices is the best option. Only then return to the Steward and follow all his options too.

I’ll just note for the record that you get a slightly better result if you manage to avoid insulting or annoying the Steward. You can do this by learning of his motivations, the nature of the threats the Provinces Adrift faces, and by having at least a small understanding of the Boron psyche. Blindly following all conversation options with the Steward will guarantee the lesser outcome, but you can still succeed.

Order:
1. Start with guy on bridge, try each option until it repeats - this one wasn’t obvious
2. Talk with boron in crew quarters
3. Paranid on dock (one of initial choices has rep drop, other doesn’t)
4. Go back to bridge and finish there. Two choices will have better and worse option
