Beta Save Broken?

I played and completed the "Crisis" during the beta, but there have been a few developments since then and I am wondering if my save is a bit messed up now. First off I have the new research item but I haven't done it yet. Not sure this effects anything, but I know the achievement didn't pop after doing it (but did when I reloaded an old save). CPU ship has moved

, but doesn't tell me where, and I can't seem to find it. There isn't an active mission and I don't know what else I am suppose to do. It's just annoying, but as far as I can tell nothing is broken.
