This mission was a nightmare to get 5 stars in, but I finally managed it.
This was mainly because the score at the end does not count all the Nvidium in the players possession.
Example. The following screenshots show that I have a total Nvidium count of 5,869 from 5 ships:

I have no idea how this end number came about and it doesn't fit mathematically into the other numbers I have. In most of the 14 completions, the Nvidium count has been significantly undercounted when compared to how much the player actually has by mission's end, many of them would have been enough to get 6,000 points overall, which is the 5 star threshold. How much gets undercounted is not consistent either. I once had a run which I had over 6,000 Nividium (Full L miner and 2 M miners) and the scoreboard claimed that I only had ~4,400.

how do are you supposed to ''complete'' the mission, I have a little over 3k nvidium, got bored and just sent the fleet to the station, once it took to mining ships from my possession it instantly failed the mission and rewarded no stars, super frustrated as the mission is quite boring watching ships mine for ages.

For perspective, 5,000 overall points is 3 stars. If yours bugged out like mine did and you lost a lot of ships, then 3k is not going to even give a 1 star. I think the ratings go up in increments of 500, so the 1-star threshold should be 4,000 overall points.
The strategy I used:

I used the Magpie that starts docked on the Nagatabi personally, going out and finding Nvidium and then bringing it back to the Nagatabi. When the other S miners are full, I tell them to dock and transfer wares with the Nagatabi. When the M ships are full, I order them to get as far away from the mining area as possible. I keep all the fighters on intercept on the Nagatabi, with the occasional manual attack order if an M miner is far away and gets attacked.
The Nagatabi is essentially indestructible in that scenario, but the M miners are more important. If even a single one dies, then your chance of completing the mission significantly diminishes.

My problem with this mission is all 4 times ive tried it, the miners wouldnt transfer wares to the main L miner, all of the ships trying to dock end up pushing eachother into internal storage and then none of them unload

That's because the Nagatabi's order's list puts the Ware Exchange command with the S miners below it's order to mine for itself. Up the priority of the Ware Exchange command for the Nagatabi and it will work as intended. When a ware exchange order is issued, both ships get the command.

Is there a way to order the small miners to drop off minerals to the Nagatabi automatically once they are full, then repeat? I tried the repeat order with "ware exchange" and "trade with" but it doesn't work. for trade with you cannot set the minimal price at 0.
Every time a small miner is full and is waiting for orders, I pause the game and tell it manually to trade with the Nagatabi.
Also, I managed to completely fill every ship with nividium to maximum capacity. But in the end the game didn't registered all of it for some reason and I only got 3 stars. Man, I am at a lost here.

This is indeed a quite annoying problem. I managed to have over 20.000 Nvidium in the Nagatabi and the Mission failed because it counted only like 3000 that was still in the other ships. Surely not playing that mission again until that is fixed.

Thank you for the wonderfully detailed report. We fixed this for Beta 2, but broke another part of the scoring. In Beta 3, everything should be working again.
