I have no mods and this is a custom start (budget)
While watching my capital ships travel IS I noticed something that my subordinates were always significantly more behind then they normally are.
Turns out when they get close enough to the gate and turn off the travel drive to travel drive once more to the gate only the main ship actually move the rest seem to be in a stupor until the main ship arrive at it target then they start moving.

The step I took to reproduce was just one fly to that goes through multiple sector while on board and watching the fleet

There's a very limited amount that we can diagnose from a video. A savegame from shortly beforehand, with steps to reproduce the situation, would give us a much better chance of understanding what's actually going on.

Sure I was wondering if a new custom budget start would have this issue as well and when I tested it
the same thing happen once they reach that first stop to rewind the travel drive the subordinate don't follow until the fleet leader reach his destination

So essentially all I did was
1. select the behemoth fleet leader
2. tell it to go to profit center alpha
3. watch fleet as they move as one unit until the first travel drive stop.
4. the subordinate don't reactivate travel drive until after the fleet leader reach the gate
