So I got a save that as soon as I teleport out of Kingdom End I, the Boron flagship is automatically destroyed, no matter what I do.
If I leave a ship docked with it, it also gets destroyed.
So, the question is, does it respawn after a while, or should I go back to an earlier save?

No, the plot ship is intentionally gone after the plot completes. You need to undock your ship(s) before that happens. It is not ideal that you get no warning but it has been discussed before in a couple of previous threads.
