Why, when I start the program, must I always re-disable controllers I do not wish to use with the program?
I if I don't, I find these interloping controllers tend to get bound automatically to silly things like a throttle to the mouse control.
The mouse controller moving randomly until I figure out which controller it's bound to makes it... difficult to re-adjust my controls to useful things.
So I have to go in and "Empty Slot" the offending controllers every. Time. I. Want. To. Play.
Seems like saving the config should fix this.

If you're disabling controllers outside the game then there's nothing the game can do to "save" that state. The game doesn't even know about those controllers in that situation.
If you're talking about changing settings in the game itself, then are any of your settings changes being saved? If not then Windows may have set your game folder to read-only.

I'm only speaking of within game.
Obviously if I was doing it before I started the game or via Windows that's on me.
I'm having to go into the Setup Controllers portion of "Settings" and paring away unwanted controllers every time.
Why would the files be set to read only? Is this something the game natively does upon install? I certainly would never set them to that.
Interestingly, it saves all the controller switches/axes I assign to various buttons.
I just have to flush the spare controllers.
Obviously if I was doing it before I started the game or via Windows that's on me.

I'm afraid I still don't understand what you mean by this. What exactly are you doing to "flush the spare controllers", step by step?

What I mean is that I load X4. I go into settings. I go into Controls. I go into "Manage Controllers/Joysticks." I switch my Honeycomb Alpha to "Empty slot." I switch my Honeycomb Bravo to "Empty Slot." I click the back button. I click 'Save Profile.' I save the profile. I click the back button. I click the next back button. I click the next back button to the main menu. I click "Exit to Desktop." I hope that it saves the configuration. I load X4. I go into settings. I go into Controls. So is every other folder in ~documents. Some of these are for other games. Only those programs don't have this issue.

Sorry it took so long to respond. I went on to play other games that know how to deal with USB hardware.
