Split Quest but - cannot progress

Trying to do the Split quest where I need to put EMP on coffin ship. Unfortunately the ship is not actually there. I can click empty space that supposedly has this ship at that location, but when I use an EMP, it just fly's past and sticks on whatever is behind it.

What am I supposed to do? I am running vanilla.

I have discovered it is in storage inside of the buffalo supposedly, how would I get it out?
