The Paranid will sell you a docking computer.

but first you must make friends with them.

The Paranid sell it at their SEDs. (Space Equipment Docks)

And is it ok that the Paranid and Split dont want to trade with me?

Yeah, it's perfectly okay. They're just a little xenophobic (AND Xenon-phobic ), the Split more than the Paranid. To get in their fabs, just whack a few pirates from the Priest's Pity Pirate Base.

I had noticed that I could attack pirate ships in Atreus Cloud and the pirate base didn't get angry.

The Priests' Pity base, however, went hostile when I started attacking pirate ships there.

I'm guessing it'll never be friendly again? Will pirate bases all over the X U. eventually deny me docking if I keep attacking pirate ships?

You can destroy the base, and leave the sector. Provided you have the option set on for respawn pirate bases, it will reappear, although I'm not sure how long this takes.
