does the game automatically "clean" (i.e. zero-out) variables when a script mod is uninstalled and a save is loaded?
and are the variables removed from the save file when the game is saved?

It depends on the mod's content.xml. If the boolean "save" it set to "1" or "true", then you should not uninstall it midgame. (Maybe there's more to it though.. Someone may correct me on this)
