So, I've reported this in the past as an issue, but I don't think it gained any traction. Here's the problem...
I'm flying around in my ship, doing stuff. I also have a pilot on board in case I need them to take over. This pilot has NO ORDERS, their queue is cleared, while docked on a station. I take over piloting.
While I'm out and about, engaging in a bit of combat, I cause a ship to bail. I exit the ship - the Pilot takes over - and I jetpack over to capture the ship. I order my original ship to dock at a nearby station, and fly there myself in my fresh acquisition. Nice.
While docked at the station, I find a Captain and send my capture for outfitting. I stand on the dock waiting for my original ship - which had NO ORDERS prior to being ordered to dock at this station. Wondering what's taking so long - it really should have beaten me to the station, it's fast - I check on it. What's it doing? It's generated a dock order for its self to first dock at the station I launched from ages ago.
Basically, the ship (Captain) had NO orders. I fly the ship myself, leave the ship, and order it to dock. It then inserts an additional dock order at the top of the queue for the station I originally left. Why?
Does anyone else find this behaviour infuriating? I wonder if it's a bug as it's not 100% consistent. I've even tested doing the following, and the additional order still pops up:
1) Leave ship in spacesuit
2) Issue "clear orders" (if it lets me) to the ship I just left
3) Board new ship
4) Order original ship to dock at the station I'm heading for myself.
5) Ship buggers off and docks at the station it launched from originally anyway.
In essence, it seems that me manually docking at a Station, then exiting the Pilots seat - allowing my crew member to take over - adds an implied "Dock and Wait" to the ship. This order doesn't exist until I later Pilot and exit the ship myself, at which point it's added to the top of the order queue.
Like I said, this doesn't appear to happen every single time. I've sanity checked it by ensuring the ship's orders are 100% clear when I exit the vessel, the crew member having taken over piloting duty, but the issue still occurs a little too regularly.
Is anyone else suffering from this? I might try to snag a save again and submit a bug report, but I feel really burnt out testing rather than playing at the mo.

you probably have looked, but do you have it on hold position with the stay docked checkbox.
