How is this done?

Modify ships, weapons, etc.?

Can't find any useful tutorials on youtube, checked wiki, manual.

Do I need player HQ first?

What are the steps?

Yes you need PHQ and to research the ranks of modification through the research menu. During that time, kill, do missions, ventures, etc and you'll slowly gather loot that is made into the mods. Once you want to put a mod on, you go to a shipyard/warf, find the modification station in the ship trader room and put them on, using the mats to craft.

Only warfs and shipyards have the workbench needed to modify ship components. For some reason it is missing from the equipment dock.
