I can't nail down a good reason for the npc captains doing this. Doesn't seem to matter what skill level they are, it's completely random when they decide to do this, but when like say a 4 star pilot/morale captain in a heavily armed and modded nemesis vanguard goes up against a single Xenon S, after draining the shields on the S in it's initial attack run, the Nemesis takes 2 hits from the med pulse turret and then boosts away as far as it can go, so far that it completely drains the shields of the Nemesis and gives the S time to engage it's travel drive and escape.

Also, while on the subject of Nemesis vs S, when OOS, A single Nemsis, modded or otherwise, takes 10 years to destroy an S, if it's able to at all. It seems that there is very little in the way of damage done to the S, almost like it prefers not to shoot at it. I'm really curious if the only damage it's doing is via turrets on "attack all enemies". Most of the time, the S will deal turret damage to the Nemesis while not taking any damage and eventually travel drive away. It seems to take more than 1 ship OOS to deal with an S with any regularity.
