I've had several mineral miners with negative cargo space. I have not seen this issue with gas miners.
The reason I found it was that my first station ran out of silicon, but I had plenty of miners. My guess is that it would mine a resource to it's cargo capacity and them transfer that ware to the station, the the transfer would be for a negative amount.
The first time I saw this issue the negative value was so large that it would have cost me 24mil to "sell" the ship. I had it attack a Xenon station instead.
One ship only had a few hundred negative so I was able to sell it for a profit. The ship changed owner to TEL but still had a negative value. if the ship is not decommissioned and simply used by that faction, I'm concerned it will continue to steel resources from stations.

Have you verified your game installation? What game version, where from and is it (or was it ever) modded? Can you link to a vanilla save and identify the ships with the issue please?
