The upper/lower case issue is a common problem in more than just games. It comes down to Linux being more strict in naming conventions (Windows/ntfs ignores this completely). Luckily it is basically just an -ignore flag that will be needed in the client.

NTFS doesn't. Windows does, by default.

No, it's not "basically" that. You can have a "texture.dds" and a "Texture.DDS" in the same directory at the same time. Which should such an "-ignore" flag pick?

No need to be an arse about semantics, --ignore well and truly on.
