This did not happen in 1.50
When I dock at a station and change to a different ship specifically from a M/S to a L/XL or back then the X and Z axis on my HOTAS system get swapped over needing me to go into the settings and change them back. I am using a Saitek x52 PRo

Go into your game settings and turn "adaptive steering" off.
It's a feature that basically makes your primary side-to-side axis be either roll or yaw, depending on whether or not the ship has faster pitch than yaw or vice versa. Some people like it I guess.
