As title says, I have a mission to recover a heirloom. I shoot the target and it bails, but it fails to eject the heirloom. I check its storage and there is no heirloom!!!
The objective of the mission still says: Attack the freighter (which is now mine).
My only recourse is to abort the mission, and sell the ship for compensation.

I had the same issue but managed to workaround it.
- Do not claim the ship yourself
- Make sure you have a newbie marine with you, then right-click the ship and claim it (sometimes it's very quick and sometimes the marine circles a while before claiming, so be patient)
- When the ship is claimed, sell it. Yes, you'll lose the marine
- When the ship flies away, attack it again. Use ion blasters only to make sure the hull doesn't drop too fast
- At some point, the pilot will eject the heirloom
- (Optional) Have the pilot bail out again, re-claim the ship an re-sell it (or keep it if it's nice)
This re-capture thing also works nicely with capital ships.
- Find a SCA Behemoth Vanguard (there are plenty in neutral sectors)
- Board the ship the usual way (kill turrets, damage engines, damage the hull til you start seeing escape pods leaving the ship, then send in the marines)
- Bring the ship back to a shipyard and strip it down (minimum preset, no shields, no weapons/turrets, sell consumables). This will give you a few millions
- Relocate your marines (or fire them if it's too tedious clicking them one by one)
- Sell the ship (more millions in the bank)
- When it flies away, damage the engines, but don't destroy them to avoid the rep loss. This will slow down the target enough for your boarding pods
- Board it again (no crew, no shield, no turrets --> piece of cake)
- Rinse and repeat --> Profitssss and no rep loss
