When using the "pick up" command pilots will collect inventory items, but as they don't go to ship storage, they are lost in the ether for the rest of eternity. If you're on the ship (but not piloting) while they are collected, you'll receive a popup that the ware has been picked up, but it will similarly evaporate. Pilots will also fail to use the tractor beam, making the autopilot stuggle to navigate around, sometimes backing up and approaching the dropped item repeatedly instead of just picking it up.
Steps to reproduce the issue:
- Tell a ship captain to pick up drops around inventory items
- If present in ship, receive popup that item was picked up; item disappears from map
-> Item not added to inventory
Expected behaviour:
- Either have the autopilot command skip inventory items altogether (don't pick up), or magically add them to the player inventory (or better yet, make inventory items capable of being stored in ship storage)

I had this problem as well. At first it seemed to be working picking up unstable crystals but then failed picking up spacefly eggs and other types of crystals. Tried restarting but to no avail.

Re: [BUG] 1.5 Pick up drops unexpected behaviour with inventory
The good news is that they go into the captain's inventory, so they are not lost. The bad news is that there isn't currently a way to retrieve them! We are aware of this, but we don't currently have an ETA for a solution.
