1. How do I get my ship out of internal storage, I am in Parinid shipyard. Please help with this one as I can't get off of the dock after promotion, just had a thought I suppose I could buy a ship and fly to another station then call the ship that I want.

Hi Scorpion1948 
1) Hit Enter (Return) and then select "Call ship ...". Shortly after do the same and you should get the option "Go to Ship".
2) You need to do the Player Headquarter mission which is triggered by
