This is a specific behavior to Paranid stations.
Instead of seeking the docking bay entrance, the AI pilots are guiding to the center column of the station and just endlessly banging into it.
Also, Paranid stations are particularly prone to allowing the ship to clip inside it, and be unable to get out. Usually setting autopilot on and a destination away from the station will have them bounce out eventually.
Suggested fix - for all docking ports, set the initial approach point 1km above and 1km in front of the dock. Once ships reach that point, they should have a fairly direct path to the dock, and being 1km out from the station means they likely won't crash into other structures on the way in. Currently they seem to seek a position that is a direct line to the door or immediately above the dock if they can enter through the roof. This leads to a lot of geometry collision as they try to clip through the station.

Image illustrating what's going on. The AI pilot is seeking coordinate 0,0,0 of the station. Meanwhile the docking bay is about Z -1km below me.
