It's WAY too often, and much too loud. That shrill PSHH noise hurts my ears every time I hear it, and it goes off every 5 seconds as the AI play musical chairs.
This normally wouldn't be a problem, but being autistic, I'm extremely sensitive to sounds of a certain pitch. This is rather jarring to me, and causes pain every time I hear it. It's getting to the point where I either mute my game while on the bridge, or don't play at all. I was really looking forward to commanding from the bridge of a large ship, but this is ruining it.
Would it be possible to reduce the frequency/volume?

Ya they need to make it so npc's aboard the ship you're piloting stop moving around. I just bought my first Cerberus and there is an npc stuck in the door frame the sound is going to drive me berserk. Egosoft please make it stop.

I'm neurotypical, and I find it frustrating as well. For me it's because every time I expect that sound to represent something meaningful is happening (something spotted by the radar, a mission update, whatever), and even though it's been thousands of times now, it still, for a fraction of a second, startles me. I second the request, make the NPCs randomly selected to man the bridge stick with it A LOT longer, or if that's not possible reduce the sound effect to a less prominent volume.

Yep, it's a problem. They actually walk across the pilot's console on the Hermes:

And yet as annoying as that is (it really blocks things if it is a skirt wearing Paranid), the fact that the chairs on both sides activate and make their sliding noise is even more irritating.
