Patch 3.60 Broke Captains on CV ships

Before the patch I was replacing captains on newly build CVs.
But today after patch 3.60 I notice I can't replace any of the captains on the CVs. They stil seem to be on command: wait and I can't tell them to stop their current task. It's greyed out.

All the other ships do not have this problem.

Just to check the obvious, are you trying to replace the old Captain via talking to a new Captain and telling the new Captain to work on the CV?

I also find that a lot of 'cannot order capital captain' issues are cleared by docking at the capital. For example the order lockout you can get after getting a capital to pick up some ware containers that you tagged.
