Coming from X3TC/AP, bought this game shortly after release but was still having so much fun with AP and read all the hubbub so didn't install it until now...
Does Rebirth have the same thing as X3 where you get marked as **modified** and don't get achievements with mods?
What are the essential playability mods? Not super interested in graphics mods for my first trial of the game but am curious what mods the usersbase feels are critical to just functionally playing the game?
Essential Mods? & **modified**?

X:R does not have the same savegame UL deal that X3TC/AP have so there is no modified tag to deal with.
My advice for you would be to make sure it is patched up to 2.51 (latest) and play the campaign for a few hours (probably up until it has you build your first station) to get a feel for the base mechanics of the game since they are vastly different than the X series. This is NOT X4. Once you have a feel for the main mechanics of the game and have asked any gameplay questions you have is when I would start looking at mods.
That said, there are some I would recommend but 3.00 is due out soon (it is at public 3.00 beta 2 atm, 3.00 due out in December with the first DLC) and the changes in it seem to be effecting a number of mods that I would recommend. So to be perfectly honest I can't recommend any until after 3.0 is out and we know for sure what will work and what won't. XD
But if you still want to plow ahead with mods, check these threads out:

They list the current list of mods as well as the mods that are currently working X patch version.

As StromMagi already said, there is no modified-tag and you are able to get all of the achievements with mods installed.
You should check out ButterRewards (http://steamcommunity.com/sharedfiles/f ... =250945063), as it is really hard to get much money from the original generic missions.
Also ButterMissions (http://steamcommunity.com/sharedfiles/f ... =252120953) is extending the variety of the missions.
You may want to check out No Random Sector Music (http://steamcommunity.com/sharedfiles/f ... =249929579), as the title says, it sets a specific music track for each sector similar to the old X's. This results in kinda a better sense of orientation, but it is far from essential, just nice to have.
Although you said you are not interested in graphics mods, I really like to recommend you XR Re-imagined 2 (https://www.youtube.com/watch?v=NjjTM_qb3Tc). Since when I installed the mod, I think the unmodded game is ugly.

There is no modified tag because it doesn't make sense with this program language = xml. You could always go into the code of the saved game files and make changes, the game is not able to check a difference. (except you do something wrong)
In fact, I started playing Reb. right after start, but there was so much bugs. Also I am not a xml coder I learned some - just to have a work-around like repair ships, get stuff you dont get due to bugs...and so on.
Unfortunatly, this - no modified tag/seal - situation produced a game breaker for me. I played most of the different XReb. tasks just to know how they doing, but for long build up game like X3-TC/AP I can't do with XReb. As an example, if I really urgently need much game money or marines or drones or...... - I edit it. Yes, my fault.
