Upon starting a new game, I find that the game stutters quite often, even when I am in a sector without any combat going on. I'm running an unmodified copy of Albion Prelude 3.1, and I haven't changed any settings, except that I have the video options at the minimum, which doesn't really seem to make a difference. Is it possible that my CPU is too weak for the game?
System specifications:
Windows 7 64-bit SP1
AMD Phenom II X4 965 @ 3.7 Ghz
8 GB of RAM at 1600 Mhz

Have you verified the Steam X3TC and X3AP gamefile caches separately?
Your AMD graphics and ASUS Xonar sound drivers can both do with updating - see their respective manufacturers' update sites. The latest fully-released AMD driver is Catalyst 14.4 from here.
Make sure that the ASUS Xonar EAX equivalent called GX is disabled for use with X games in your soundcard's control panel (after updating the driver if appropriate).

Your rig should be more than enough to play the game butter smooth. I had no issues running it full blast on an old Athlon II X4 640 (3ghz) and a Radeon 5770.
However it might be due to some of the newer drivers. My new rig performs much worse in this game if I do not do 2 simple steps.
1) Download the dll from an older driver ( 12.8 ) and place in the root folder of the game (X:\Games\X3 Terran Conflict) this will stop any and all slowdowns due to new drivers.

2) Cap the FPS to 60 (or whatever your monitor supports) so the game does not overheat the GPU by rendering thousand of frames. Also stops any coil whine as well.
