You seem to have a buggy install of X. Back up your saves and do a new fresh install of X and with the patches and see if it makes any difference with your save games. I have most factories producing and selling, NPC and my own, only with Gamma HEPT forges and with 120 MW shields it can take a long time till you see any products.
Do you mean you have lost some of your own ships and can not find them in your property menue. If they were attacked and destroyed somewhere or hit a dock or gate by mistake, your pilot log should tell you.
Or are they "ghost" ships and you can see them but they are not moving or responding to commands? There is/was such a bug and this can happen.
I hope you find your answers there or a fresh install with a fresh start is the only way to get things right if something in the game is corrupted to produce what you experience.

Hey, hey the man himself!! Thanks for responding CJ, I'm afraid I may have been a little confusing when ranting...what I meant was some of the ships that I have captured require shields, weaponry...and these products are to be found nowhere in the game...?
And I was really hoping that I wouldn't have to do the clean swipe, I shouldn't have any problems when re-installing my saved game, huh?
See I was thinking... whether or not the problem could be transfered back into the new game install via the re-install of the OLD saved game???

Yeah, I am a little confused too to find out exactly what you mean. if you look into any factory which produces your upgrade, you mean this factory stopped making the product with zero stock? There are often several factories with the same product with different races, look at all of them to see if....
If a captured ship has no shields and it can carry, lets say 2x5MW shields, any EQ which sells them or any shields fab that makes them and has them in stock can be used to reinstall these shields (or lasers as the case might be). If you can not do that, then you might have a corrupted game on your PC.
You can always try either an original upgraded Exe (I think it is a v2.1) or one of my super Exes I have on the d/load page of my web site with your save games, as long as you DO NOT save with the Super Exe, it will not change things in it (or make a back up of the save game you use for this). As the Exe governs what specs the game should have and does in the game (equipment of ships, stations details, production cycles, wares and so on). If this will work with your save as it should, your original Exe was corrupted.
Having said that, sometimes corrupt data in a save game will alter a game too, in which case a new install and a fresh start is required. Unless you still have an earlier save game where things work as they should.
