New X3 player here. I recently purchased X3: TC/AP on Steam and installed the Bonus Pack (no mods). I've been playing the game a whole lot, and I finally purchased my first M7 which can destroy bases. I went to Hatikvah's Fate to destroy the Pirate Base and Redemption Center because pirates kept shooting my trading ships, but both buildings will not take damage beyond 93%.
What is wrong? I thought I could destroy bases in this game? How do I fix this? Thank you very much for your help!

Normally that means a plot station that is not meant to be destroyed unless as part of the plot. However, there was a bug in X3AP where all stations went invulnerable after a plot script went renegade - but that was fixed in the most recent update. Also what is a Redemption Centre? That does not sound like the vanilla game.
So some questions: which X game are you playing and what version exe, is it vanilla (unmodified), and is it fully updated?

Steam launches the game with a URL, but here is the .exe version:

My mistake, the other building is called a Pirate Anarchy Port. I got the shield down to 0% with the Anarchy Port and Pirate Base to 93%. I launched a bunch of FireStorm Torpedo's and they did no damage to either base. I don't know if these bases are part of the game plot. The current missions is to capture a Xenon L which I haven't done yet.

So I found another Pirate Base, and I destroyed it! So apparently that other base is a part of the storyline.
Thank you for your help. I think this is resolved.
On an irritating note, my M6 Centaur who was helping me destroy the base nearly killed itself by continually running into the space station while fighting it!
Who is piloting that vessel? Is there a way for my ships to attack structures without killing themselves?

Also, a ship will approach a target based on the range of its equipped weapons. In order to keep your centaur from butting it's head against a station in the future, equip its main guns with CIG's (Concussion Impulse Generators). These have the longest range of all the guns it can equip and should solve the problem. (Most of the other guns it can mount in the main slots have about half the CIG's range.)

Here's how I've observed it working. A ship will approach a target and start firing as soon as it 'thinks' it's in range. It will then often continue to fire until it runs out of laser energy, at which point it breaks off, recharges, and comes around again. If it doesn't run out of laser energy before it gets too close, it can collide with the target if its inertia and/or maneuverability doesnt' let it avoid the collision. There are other variables involved that may change this scenario a bit, either way.
So, in order to keep your Centaur from colliding with the station it's attacking, put as many high-energy weapons in the main guns as it can hold. That would probably be 8 CIG's. With 8 CIG's, it will most likely run out of energy before getting too close, letting it break off in time. But the only real way to tell is to try it.
