Scenario...
I have completed the entire plot line.
I have 7 total ships, besides the Skunk. 2 Arawns, 2 Rahanas, Fedhelm, Sequana and Taranis. They ALL have a Captain, Defense Officer and Engineer. I also have the Construction Ship manned by a Captain and the Architect.
Mods I have installed:
*5kScanRange (Works as designed)
*Combat System Extension
*Cratz_fov (Doesn't work at all) Cockpit is exactly the same
*CSE Engineer Fix (Doesn't seem to work since I've had several ships damaged ships for a very long time.
*DontShowMeYourWares (Works as designed)
*FixShipReturn (The reason I still have the Taranis)
*Hull Engineer (Same as above Engineer problem - ships still damaged)
*Ignore Jump Drive Fuel (Works as designed)
*Improved Engineer (Same as all other Engineer mods - don't work)
*Improved Fleets (I have the extra commands, but now they all stay bunched together and do not return fire - when set to 'Defensive [Don't Break]
*LR_Scanner_Duration (Works as designed)
*Manual Command Extension (Seems to work)
*MoreReducedMassTraffic_V0.2 (Seems to work - although there is still a lot of useless traffic circling the stations)
*NESA (Works, although I don't use it much)
*NoFog_V0.2 (Worked)
*NoYouShutUpYisha (Seems to work)
*RS_Stars (Seems to work)
*UFO (No idea if this is working or not)
*Warning System Extension (Seems more of a annoyance than anything else)
Problems: (It may be because of incompatible mods...I have no idea.
1)Engineers won't fix anything...EVER
2)Can't repair Cap ships at Ship Dealers. The dealer will take the money, the ship will dock, but it moves away with the same damage that it went in with.
3)Can't get ANY of my mining ships to mine - even if I'm right there hitting the asteroid with my Mining lasers and tagging the pebbles.
4) No way to tell my Trading Freighters to go trade. I saw a PMC Weapons Freighter in Shady Vault with the Captain's orders listed as 'Free Trading'...I'd like that ability
5) Cannot assign ships to the URV Station Manager. There is not even any options when talking to the manager. Can't even fire the guy. His listed orders are 'Managing URV...' but he has done no production, no purchases, no sales. What is he good for?
6) My Capital Destroyers (While in the same fleet with all ships) will not return fire on enemies when the enemies are hitting one of the freighters. This is the reason I lost the Gigurum. They all sat there and watched it blow up. I got to the system in time to save the Rahanas (At 23% Hull). They all move together, stay bunched up together, but will not engage enemies in ANY stance I put them in.
7) How do I uninstall these mods, so I can try them singularly to see if ANY of the 'Engineer Fixes' work?

simply remove the mods in your extensions folder and view your save file and delete the mod under extensions line in your save file (if it's there)... some save file tools can make this step easier

mods may have lasting impressions/ permanent effects on your save game so it could cause more bugs or not resolve the specific issue your having.
i recommend making a save file just for experimenting with the mods before implementing them

also a look in your debuglog may be interesting
attach "-logfile debuglog.txt" to the start parameters of your Rebirth exe (somewhere in the game properties of steamm is an option for that), start a new game, exit the game when loaded and post the content of the file here or (in case its really big) put it to some pasting service and link it here.
