Boarding issues.

Okay so I've attempted to do multiple boarding operations in sandbox mode. I have disabled the jumpdrive, engines, and frankly everything on the capital ship. Pods are away and connect with the ship. Yisha announces: "Now for the fun part" and i see the monitor of what i'm guessing is my marines flicker then nothing. Nothing happens afterwards. Is this just a sign that I failed?
