Container engine tuning in atmosphere
I found one of this secret containers, engine tuning, but it is located (at Split Fire) in the Atmosphere. I could approach up to 3km with shields down about 40% but just when I get it, I try to turn back - but too late - game over.
I also used the collect a shield trick but it is not enough.
Out of sector I could (remote) drive my ship without shield probs to the location but collect ware does not work on that container.....
Does anyone have a idea?

You left us to guess the game. This happens I'm afraid. Nobody thought to check for atmosphere when coding their deployment to the randomised locations. The same can happen for Pirate Bases generated as destinations for follow missions! Nothing much else you can do in vanilla.

You haven't said which game it is or what type of ship you're using, but if it's a fighter and you have access to carrier ships (preferably a cheap TM, since it's going to die) then you might be able to get far enough - swap to a docked fighter before the TM explodes, collect the tunings with that, and jump out.

Another option might be to turbo-boost in and out, using the bonus pack turbo-booster that the Split sell.

I know that this is essentially necromancy, and I apologise for that, but since nobody has answered a couple of points, I figured I'd drop them in here for "future generations" 
- The game in question is almost certainly X3AP as it's the only one that has these (other than the similar Pandora boxes in X3R).
- The crates can ONLY be collected in the controlled ship, and cannot thereafter be transferred (the upgrade is instantly applied.) Therefore, it also cannot be picked up by autopilot on another ship, whether IS or OoS, and "collect ware" autopilot command does not apply. (However, I'm not sure whether directly remote-controlling another ship's cockpit via monitor in-sector would work for collecting - however, it's more or less academic as it would be subject to the same problem of burning up in the atmosphere.)

If the damage that's done to ships in atmosphere is absolute rather than relative to total shielding of the ship, you could use a huge ship with massive shields, to ferry your fighter close to the engine tunings. Move into your fighter, pickup the tunings and then use docking computer to get quickly back into the M1/M2/TL/TM.

1. Send a ship with an Advanced Satellite onboard to the sector (in this case - Split Fire). Being OOS, give that ship order "Fly to Coordinates" - "3000000" (or "3000k"). The ship INSTANTLY reaches that point.
2. Save before you enter the sector.
3. As you enter the sector with your super-distant ship, all objects are scattered over the sector, including the secret tuning container. Save in another slot.
4. Eject the Advanced Satellite from the super-distant ship.
5. The container is discovered again. You can select it as a target. If it is still deep in the atmosphere - load the savegame from #2.
6. If the crate is now in a convenient position, collect it.
