For the second time, X3:AP has labeled my game as modified.
This is weird because I do not have any mods installed except for the bonus pack.
It seems to happen randomly. In my most recent example, I simply autopiloted from one station to another, and I suddenly have the **modified** tag on the second stations autosave, but not the firsts.
Is this something that just happens? Or is something bugged?

If your AntiVirus has real-time file checking then it may be altering the attributes of the gamefiles as they are loaded from the harddrive into memory. Exclude X3 from any real-time checks and go back to a vanilla save. Any save marked modified is so marked for good as will be any progress from it.
Other things to avoid:
Opening the Script Editor.
Using in-game an interactive map such as Scorp's.
Tampering with any gamefiles or saves.
Starting a custom game (obviously not applicable here).
Things to consider that might change things unintentionally (for you):
Bad sectors on the harddrive. (chkdsk)
RAM instability. (MemTest86 or Win7 RAM check)
A bad game install or a stalled update from Steam between saves. (Verify the game to check.)
Malware. (A full AV scan should detect if this is the case.)
Other things to avoid:
