I have tried to do missions for atf is possable or is it just there

As far as i know they are just silent watchful overlords for Terran space. Not unlike the SS of Nazi Germany. :)

In X3TC Vanilla:

In a normal game (any other than the custom start) ATF notoriety goes up by completing Terran related plots. It is unrelated to Terran notoriety as far as I know and destroying/capping ATF ships counts to your Terran notoriety.

In the custom start ATF notoriety is bound with Terran notoriety. Doing Terran missions increases both notorieties, destroying/caping ATF or Terran ships decreases both and always at the exact same amount.
