While I was OOS I was about to send a command to a TL docked at the HUB when I was interrupted by the description "Ship Destroyed!". I go to check the sector when I realised the HUB was missing and the ships docked there were destroyed. About 5 minutes b4 this happened I was realligning a gate after I noticed a bug between Nathan's Voyage and Wastelands in which the gate connecting my HUB sector to Nathans Voyage didn't show up.
Has this happened to anyone else:>

I reloaded a save 15 minutes earlier and performed several experiments to see if the HUB would disappear again. I also realligned the gates connected Wastelands and Nathans Voyage to Omicryon Lyare -> Treasure chest. It seems that the bug is still there and Gate 2 can only connect one gate entering the sector but not one going out. ex: Treasure Chest -> Xenon Hub -> Missing

Have qite the same issue. Gates connected Antigone Memorial & The Hole. All the ships were able to go TH->AM, but nobody was able to proceed AM->TH. I noticed huge fleet of all kind of ships in AM staring towards gates, but not doing a single movement. It continues untill I re-allign gates to one of unknown sector without traffic. After this the traffic jam in AM dissapeard in abt 20 mins.

Could you please clarify what gates you did connect and in what order? I've connected the Hub to Nathan's Voyage and Wastelands and had no problems. Same with OL and TC.
What steps has lead to the destruction of the hub?
