When I first played around with the 360 controller it looked like it would work well with the game, however the game will not recognize the right thumbstick or the D pad when I attempt to assign functions to those controls.
Is this common? is there a fix?

Same problem I had in X3:Reunion. I never found a fix. I just started playing the game and own me a xbox controller as well.
Unsurprisingly my 2nd stick isn't working as well (and why should it when it doesn't for you in the beginning).
Just wonder though? Do you receive any kind of forcefeedback? Cause I haven't noticed any so far.
Gonna try the xpadder thingy to see if I can work something out.
Anyways, it makes me wonder why the XBox Controller isn't supoorted directly by now.
Many people have that controller just due to the fact that they own a XBox as well. And it seems a lot of games recently recognise that fact like Fallout 3, Tomb Raider stuff .. and come with full fetched support and sorta decent default-config for it.
Hope proper support can make it into the patch eventually.

Well,
I toyed around with xpadder a bit and I think overtime i could have gotten a setup that suits me.
Anyway, I noticed that the control over mouse is pretty good.
Even if I found a perfect controller setup for myself I doubt it would be better than the native mouse control (spare the feeling about not playing a flightsim with controller/joystick).
So, personally I rest my case here. Cause I am fine, even more than that .. I am perfectly happy playing the game with my mouse.
