After Steam update, "Remote Buy"s not working

I manually updated to 1.2.1 earlier this week, then a few days ago Steam also updated X3TC. After that two strange things began to occur:

1. Sending a ship to Remote Best Buy would send the ship to it's destination but it won't pick up goods - I have to manually make the transfer. Also affected manual trade runs but buy ware for best price and sell ware for best price continued working. At some point tonight some of my ships started correctly picking up some items when using Best Buy but I haven't figured out the pattern.

2. On my pilot status page, at the very bottom, it now says "*** modified ***". I activated the Script Editor earlier this week but I haven't gotten around to writing any scripts yet.

Activating the script editor marks your game as modified whether you've changed anything or not.
