I've decided to re-start playing X3 after a break of about 6 months and want a clean install. There are soooo many plugins, value packs etc... I wonder if one of you experts could give a quick 'list of how to install and in what order' (I tried once but there were no NPC ships?).
I would like to have XXL factories, enjoy any mod that has lots of new ships and would like any of the addons worth having.

I should PM a MOD and ask for this to be moved into the correct forum. Looks like it's been moved into the X2 forum by mistake...
To install, I would suggest something like this -
Install X3.
Run update patch version 1.x - 2.5
Install bonus pack
Use Cycrow's plugin manager
Install EMP.
Install whatever you want after that
Can't really advise on the last step, it depends on what you're installing. You'd do better to ask in the individual threads. Or just use the advanced "Game resources" option in the plugin manager and it'll highlight any conflicts.
To be honest, if you're getting no NPCs I'd be looking at posting in the tech support forum...

If you're going to use XTended, it has EMP already included.
My recommendation is to install multiple mods to see what you like. However, DON'T INSTALL ALL THE MODS TO THE SAME GAME. Install a single copy of the game and patch it to 2.5. Install Cycrow's plugin manager to somewhere in the X3 folder. Then, copy the Program Files folder somewhere else. Make a new copy for each of the mods you want to install. This can be more complicated, but is much easier in the long run. Make shortcuts to the X3.EXE file in each folder and rename it (the shortcut) to whatever mod it is, then do the same for the plugin manager.
Then use the corresponding shortcuts to get to each mod. Since mods like XTM change so much, it's like they're different games anyway.

i highly recommend XTM if your PC can handly the original x3 fairly well 
plus a fair few scirpts
this is what i'm running (and what order i installed it)
X3 Vanilla (obviously - with 2.5 patch)
Latest Bonus Pack
Xtended Mod
PHQ Mod (just changes the PHQ storage from 50,000 to 5,000,000 i think)
Crystal Free SPP scirpt (stops your solar power plants using crystals, just like the NPCs! tho for a hefty fee)
Fix Attack command (Xai Corp - cant remember what it does, sounded important tho!)
station framework upgrades (Xai Corp)
advanced money transfer (Xia Corp - needs station framework upgrades)
Numeric Ranks (makes reading your rank easier)
Cargo Delivery Service (lets you set up 1/2way cargo delivery between stations)
Bounty Boost
Race Response Fleet
Player Response Fleet
Stevio Fab Supplier (creates stations selling all factories)
Stevio Weapons Dealer (creaties EQs selling all weapons)
once you're nice and settled into the game, i also recommend Improved Kha'ak and improved Xenon! makes the game much more interesting... if your PC can handle the extra load.
