1) The boron live in water as far as I can tell. When you fly into their stations, you seem to 'fly' through water (And they are fishy lifeforms). How can you breath in their ships when you fly them?
2) Xenon ships are computer controlled. Why do they have a cockpit? Why do they have a HUD? Isn't a waste of resources to build a HUD then mount a camera to film the HUD and transmit it all back into the computer again? Why is there an atmosphere?
3) All the races breathe the same oxygen/nitrogen mix?
I know that the easy answer is "You wear you spacesuit in your ship so you can eject" etc. And the easier answer is "It is only a game"

ok
1 ships would have an enviromental system capable of supporting most life forms
also most life forms are capable of breathing liquid as long as it has the correct quantities of chemicals and pH lvls e.g deep sea divers can have liquid breathing systems
so this give two possible situations
all ships are liquid filled with the correct composition this would cause no problems and would give the added bonus of giving extra support against accellerations
or
ships can fill their interior with what ever is the best enviroment for the crew of the ship
2. one possible explanation for this is that it a remnant in the xenon ship desigh programing to include a cockpit so that they could be flown manualy if required.
3. this would be mostly true as they are all carbon based life forms but their would be slight varations due to the enviroments of there home planet trace gas levels etc.
so they would be able to breath each others enviroments though to would not necessarly be very comfortable one exception to this could be the boron as im am not sure whether the boron have lungs
