Khaak Shipyards

I hear that Khaak shipyards will replace themselves if destroyed, like pirate bases. Is this true, and if it is, is there a mod that will stop it? I'd like the Khaak to stay dead if I ever manage to eliminate them.

Do you mean Xenon? Think the Khaak just teleport new ships in so you can't stop that, unless you use a script. You can destroy any races Trading stations, Eq docks ,Shipyards in X2, but they will eventually re-appear for you to destroy again, smaller stations stay dead. Pirate stations re-spawn randomly apart from LooMankStrat's Legacy, unless you turn that option off and then I think LL will still come back as it's based on a Trading station.
