Can docking be disabled to allow for building a museum?
I was thinking of building a museum of ships I retire from service, similar to the Starfleet Museum that La Forge ran in Picard season 3. Is there any way to mark a dock as unusable besides a global trade rule? I don't want my ships disappearing into internal storage because some NPC docked for 0.005 seconds.

Not that I know of. You could just make it a separate station though. If it has no ongoing trades then once its drones are made I don't think any NPC would ever have a reason to go there.

I imagine if you built a monstrous surplus of docking ports, and then parked your ships in a specific area, perhaps well away from the other docks for visual effect, almost as if it were a separate station, you'd have a de facto museum as long as every bay was occupied by your retired ships.
I did something similar in X3, but more a used ship parking lot for all the second hand ships I bought.

If it's a dedicated Museum Station just set the Global Trader Orders of the Station to block all faction (including your own faction) and there should be no NPCs landing at all .. alternatively you can try to set you wares manually, delete all buy / sell options and give the station 0 cr. Budget... No trades should also end up in no traffic

You could repurpose a carrier as a museum. NPCs won’t dock with it, and some ships also feature very visually appealing hangars.

Then I make a single ship with "Dock at station" behavior, and make museum ships mimic it.
In my experience, as long as free spots are available, ships will not go into storage. As long as station is not tr ading with NPCs. My museums do not trade, although they might have food+medicine+habitat modules, to generate populace. Self-sustaining.
If you wanted museum to act also as trade station, then there's no way to ban storage I know of. You can add more docks.
