Probably for the same reasons as the Security Bypass System; ie unused so far, but already there and game-supported if a new update/DLC needs them.

To me it's atmospheric content - there are Kha'ak, so we need Kha'ak loot.

Probably some leftover from Rebirth, where Kyon torpedoes existed. Then they just didn't found a use for them as a component. Perhaps because player inventory built ship weapons didn't jive with X4.
