Yes and no; if people only upload their mods to Steam Workshop, you may have to do some manual searching and/or fiddling to get things working - although I expect with the X modding community being fairly active on the forums here (and presumably the Steam and GOG versions being 99.9% cross-compatible), this will be less of an issue.
Are updates generally as timely? I expect regular patching and tweaks for the first few months as issues are ironed out and additional features are added - as is the norm with an X game. It'd be a shame to be left waiting if there are critical updates already pushed to Steam for example.
This is entirely up to the developer. The recent X3 patch was timely on GOG, fwiw, although they only offered the test/beta release on Steam.
I have a fair number of Steam games and I find the Workshop to sometimes be exceedingly clunky and often plain broken. Recent changes in how the Steam Workshop is implemented in Space Engineers for example, broke offline play options for me without lots of faffing around. My hope would be that modding the GoG version is fairly straight-forward, but what if certain mods are only available on the Steam Workshop, do GoG users just have to accept that? I prefer using the Nexus offering if available for all my games.
Again; entirely depends on the mod(ders) in question. Nexus is a great resource if people release there as well, but generally you can get Steam Workshop mods working through some manual finagling.
Obviously no need to worry about offline play or other shenanigans; GOG's client is entirely optional so will never get in your way. If you do use the client, you can disable auto updating for the game and/or roll back to previous versions if mods require it for compatibility reasons.
